After running PCTools Performance Toolkit items were missing from my Start Menu under Accessories, such as Paint, WorPad, and about two dozen more. Could this be prevented if I created a Custom scan and specified items to be ignored?

I found the programs on my hard drive. The shortcuts from the menu to the files were removed. I can recreated the links, but how can I prevent them from being removed again?
