Dual boot problem.. (W2k/NT)

Read with interest the discussion problem with dual booting W2k and 98. I have a similar problem, would love any ideas.. Laptop primarily boots into C: (W2k) from main drive. Also have removable drive (D: and E:) with NT on. Had boot.ini set up so I could choose which one to use - no problem. Then got a trojan on D that I removed using Symantec, but now when I select the NT drive at bootup I get the message "Could not read from the selected boot disk". Boots fine into W2k (C:) , and I can also see the D and E drives, but I can't boot from them. As far as I know nothing changed in the boot.ini.
