You are correct, re-installing Win9x/ME on C: with Win2000/WinXP on D: will indeed break the dual-boot scenario. Win9x/ME writes to the Master Boot Record and Win2000/XP changes it. WinXP will have to be repaired to get the dual-boot back.

Now would this screw up my dual boot?

Win2K is on C: (partition primary)
Win98 is on E: (partition logical)

Win98 messed up (I was planning on reinstalling it, paritition issue)

Would reinstalling 98 from a boot disk screw up my 2K installation? Or would I just need to use the 2K disc to repair it? It's my VERY primary OS on that machine (I used 98 for procesor intensive stuff and prog testing), so...

C:\
C:\DOS
C:\DOS\RUN
RUN\DOS\RUN

Win9x/ME generally has to be on the boot/system drive which is assigned as C: by the BIOS, unless using a boot manager software. Win2000/XP need to be on a different partition/drive as desired.

Doing anything to repair/re-install Win9x/ME screws up a dual-boot scenario.
