After I delete a file it goes to the recycle bin.
Then when I empty the recycle bin (I used the Right button to empty recycle bin) everything in it will be remove. Then when I look at the Icon their
is something in it so I go to delete it and a window pops up saying "are you sure you want to delete Windows" If I open up the recycle bin their is nothing in it and if I reboot my PC the recycle bin is empty.
What is going on?

I just got this very recently.
I used a file wiping utility (I have Norton Wipeinfo), but you can use <a target="_blank" href=http://www.heidi.ie/eraser>freeware one</a> for doing this. If you have Norton Utilites, by all means, use that instead.
Wipe the contents of the C:\Recycler folder (if you have more hard disks, repeat if this doesn't get rid of it) There'll be a couple that don't delete, but that's OK.
That should kill the problem. The recycle bin icon may still show as having something in it (the Empty context item will be grayed, though), but that'll change after a reboot.

On my machine a reboot did in fact not fix the problem.
I turned out to be a corrupt file in my Recycle Bin.
First you have to make visible all the files in Recycle Bin:
On NTFS disks
cd \RECYCLER
attrib -R -A -S -H /S /D
On FAT32 disks
cd \Recycled
attrib -R -A -S -H /S /D
As soon the corrupted file was visible I got a message from windows:
Found corrupt files in Recycled Bin
please run chkdsk, so I did
chkdsk /F /R /X
I emptied Recycled bin again, and voila empty.
That has worked great for me for at least a year. :)
