I have recently uninstalled some software on my system, however entries for it still exist in the msconfig startup. I already know that you can get rid these pesky references when they do not remove themselves in add\remove programs by editing the registry. Does anyone know how to do the same in msconfig.exe?

Since msconfig.exe reads the registry key values to display these entries, I highly doubt it.

Try Startup Cop.

It's free, and will help you permanently delete troublesome startup items.
Treat it with care, as it will play with your registry.
It has a failsafe two-stage delete process. Stage 1 archives the amendments it makes, and stage 2 deletes them for good. So you can sit on stage 1 for a few days before you take the plunge.

Head off to the registry. Check the branch shown below. Also the other "runs" too. Check the HKey_current_user (same path as local machine)for the "runs" as well.
backup your reg and delete the orphaned entries.
