I have partitioned my drive 3 way, and all are fat 32 , in part 1 is w98se, part2 w2k,and in part3 wxp, I intend to reinstall w98se over itself (NOTa clean install), but I'm concerned that it might delete the boot ini and I will not be able to see the boot choices that I now have thanks..

Win98 will rewrite the MBR so you will need a program to save and also restore your MBR:

I have a different setup than you so I'm not sure but you may need to save copies of: Boot.ini, Bootsect.dos, Ntdetect.com, and Ntldr so you can replace them to thier present locations if needed.
Exactly. Just copy the file(s) to a floppy.
