Well, you didn't say what kinda browser you were using... You also didn't say if you're running AntiVirus software. If you are running AV software, it's likely that the AV software configuration options will let you save the file to a "favorite" folder.
If you're NOT running AV software and assuming your browser is Netscape (since that's what I use), do the following:
1. Click on Edit|Preferences.
2. Under Navigator, select Applications. You'll see a bunch of application descriptions.
3. Scroll down until you find "Download File". There will likely be more than one entry--you'll need to examine each as follows (i.e. repeat step 4 for every Download File entry you have):
4. Highlight "Download File" entry, and select "Edit" from buttons at right. This brings up a menu offering you the choice of EITHER saving the file to disk (what you want) or opening the file using the application that's supposed to handle that kind of file.

I asked that because Winzip can take some control over zip files, but as you say it affects all files, I guess that's not it.
What anti-virus are you running?
(I have to comment at this stage that your original post wasn't very informative)

Try this:
1.Notice the extension of the file that you are downloading. ie: .zip
2. Next, Head off to My Computer then View on the Menu then FileType. Now scroll down to the extension that you are downloading. For instance, I use Winzip for opening my .zip files. So... Find your unzipping program highlight it select Edit then check the option "confirm open after download". Do the same for .wav files. I use Winamp Media Player. So scroll down to your program that play's your .wav files, again select edit and add the check. Do the same for other files you download. You won't have to do this to many times because usually the files that are downloaded from the internet are .zip,.wav,.mp3,.exe,.bmp,.gif,.jpeg etc... (speaking of .exe files. Windows dosen't allow you the option to add the "check" because if these files are set to auto open then you could endanger your system if the .exe contained a virus. Same goes for .com files.
Note** If you're not sure which program open's which files then you'll have to go through each filetype to determine which extension it supports. There's a file type details section in the file type dialog box.
