hsadan,
Not sure about the Search bar, for the Links bar, but try using File>Close rather than hitting the X in the right-top corner.
backup the registry and/or export the following keys:
go to Start>Run, type regedit. Navigate to:
Navigate to:
[HKEY_CURRENT_USER\Software\Policies\Microsoft\
Right-click on the Microsoft key, choose new>Key, name it Internet Explorer. Right-click on the Internet Explorer key, choose new>Key, name it Toolbars. Right-click on the Toolbars key, choose new>Key, name it Restrictions. Right-click on the Restrictions key, choose new>DWORD value, name it NoLinksBar. Right-click on the NoLinksBar entry, choose modify and type in the number 1.
To make it effective, you'll also need to add another DWORD under the same key. Name it NoToolbarOptions and give it a value of 1 also.

hsadan, check your startup sequence, using msconfig.exe and look for any odd reg files, like sp.reg that may be resetting your IE layout every time you restart your computer. Disable the reg file and it should remember your preferred layout. This was happening to me, and someone gave me this solution, and it worked.
